Usually Pen drives is formatted by FAT system which is default function of OS. But if anyone wants to format his/her pen drive in NTFS system then it is possible. I recommend the NTFS format system because the NTFS system is more secured than the FAT system. Virus and other malicious worms that can easily enter to your pen drive; if the pen drive is formatted in FAT system.
To format pendrive in NTFS system; you have to follow the steps below: 
1. Just right click on your pen drive and open the Properties.
2. Go to Hardware Option and select Pen Drive.
3. Now go to Properties and then Policies.
4. Select Optimize for Performance.
5. Select OK. Now it’s done.
From now, your Pen Drive will be formatted in NTFS File System.
Those who want to convert their pendrive into NTFS system by not formatting it; then, here is a trick for you:
1. Click Start, point your mouse to All Programs, now point your mouse to Accessories, and then click on Command Prompt.
2. In the command prompt window, type: convert Your Drive Name: /fs:ntfs.
For example, if the Pen Drive is (F: ), type like convert f: /fs:ntfs .
